Short answer: in your Shopify admin go to Settings, then Taxes and duties, and look at the Manage sales tax collection section. If the country or state your customer is in is not set up there as a region where you collect tax, that is the first thing to fix. If it is set up and tax is still missing or too low, look for tax overrides.
This guide is about the Shopify settings. It is not tax advice. Shopify itself says to consult a tax professional about whether you should charge tax, which rates apply and how to file and remit. Whether you owe tax in a given place is not something a settings guide can decide.
Shopify's setup page says that before selling you need to decide whether you should charge tax, and if so register with your region's tax authority. Once registered you set up the regions where you collect. The steps:
Shopify's setup page is written for stores based in Norway, Switzerland, Australia, New Zealand or Singapore, so the menu names may differ for your store. You can add more regions and account numbers by clicking Collect sales tax again. Shopify says this is a one-time task. If a customer in a region you never added reports no tax, adding it here is where the fix starts. Do that only after you have confirmed with a tax professional that you should collect there.
For US stores, the manage page tells you where to edit it: Settings, Taxes and duties, click United States, then use the Regions you're collecting in section to set up a new collection or click the state to edit it.
This is the one that surprises people. Shopify says that tax overrides apply at the state level and do not include local taxes. If you set up a state tax override, local taxes are not collected, and Shopify warns this might make you undercharge in regions with local tax rates.
That applies to product overrides and to shipping overrides. To see them, go to Settings, Taxes and duties, click United States, and look in the Tax rates and exemptions section. If a product or shipping override exists for the state where the customer is, it could explain a tax figure that is lower than the rate they expect.
Shopify also says that when a product has both a category and an override, the override wins. And that a shipping override takes effect whether or not you have a tax policy in place on the Taxes and duties page.
If your accountant says the total is a cent or two different to what you calculated, Shopify explains rounding. Once you use its US tax features, tax is rounded per line item and then added up. Previously it was calculated on the subtotal and rounded once. Shopify's example with 42 items at $14.99 and 13% tax gives $81.85 under the old method and $81.90 under line-item rounding. This is expected behaviour, not a bug.
The setup page we read is for stores based in Norway, Switzerland, Australia, New Zealand or Singapore. It also says that in Canada, the United Kingdom and the European Union, the Basic Tax service is available only for regions where the store was set up to collect tax before May 13, 2026. For those regions, Shopify says to use Shopify Tax or manual tax settings instead if Basic Tax is not available. We have not read the pages for Shopify Tax or manual settings, so we cannot go into them here.
Several other settings can change what customers see, such as whether prices include tax, whether tax applies to a specific product, and whether tax applies to shipping. We did not read Shopify's pages on those for this guide, and we do not want to guess. If you have checked the two steps above and still have a problem, bring a screenshot of the checkout and of the Taxes and duties page.
Place a test order, or start a checkout with a product in the cart and an address in the region you are testing. Note the product, the address and the tax shown, and compare it with what you expect. Test with one product and no discount first so you know what is affecting the number. This is our suggestion rather than Shopify's.
Ask for help when settings look right and checkout still disagrees, when an app or custom theme code seems to be changing prices, or when you want someone to document exactly what the store is doing before you take it to your accountant.
